Balance your tires first. As for emissions unless you know someone you might as well just go through it first with your stock mid pipe and then put your x pipe on after you pass. What's been done to your car?

Just swap the stock midpipe on for emissions. Whats vibrating? The car, steering wheel? Feel the vibration in the seat?

When does the vibration happen? While just driving, braking ect.... As far as the emission, if you have to go soon just wait unitl after the test to put the new pipe on. I would not try to get around it because if you fail the test it just causes a PITA that can be avoided.
